How can I remove the default instruction pages that appear after setting up the server? example: panel.headscale.com/windows panel.headscale.com/apple

Also, is it possible to set custom HTML code for the server's main page or modify its current content?

There are currently no plans to make /windows or /apple configurable or to add/customize /. You may use a reverse proxy to filter those routes or provide alternative content.
