So..,I finally had my library fully customized. Everything the way I wanted it.

The I hit the scan button, and it looks like all the data and covers I manually edited. So...that sucks.

Maybe a warning popup about "You sure?" on that scan button?

ETA: OK, so it looks like I was somewhat wrong. The data is good, but the manual covers look to be missing.

Yeah this is something that needs to be done asap.
No matter how good it gets, there will always be issues where we need to restore data, and there is currently no system for backups.

In regards to your current issue though, AB won't delete any of your files, so any cover files you added should be there.
How were your covers added? By using the cover search? Or by adding a URL you found?

Did you have the setting enabled to store covers in your audiobook directory?

I'm currently doing a rebuild of some stuff so I can't tell you if I have
that setting enabled because my docker is offline for a couple hours.

As far as the rest, I've been finding that going under books and just
hitting "search cover" isn't tending to produce much all that often. So
instead, I'm just finding a cover pic, downloading them, and then uploading
them from my local machine.

Just released v1.4.2 with backups

You can test this out by pressing "Create Backup", then add/delete a user, change a setting, or change a book cover, then pressing "Apply" on the backup to see those changes reverted.
You can download backups and store them elsewhere if you are paranoid, then upload them if needed.

This way you can have some confidence when updating & scanning that you can always rollback if something goes wrong.
